Does syncing apps delete app data and replace them with the data in your iTunes library? All my apps in my iTunes library are old. Will app data like Angry Bird levels get deleted and replaced with my old data?

If you purchased these apps on the Itunes store, than no, the data from the apps should not delete. The memory for the games is stored on your iPhone.
